It seems as though different kinds of rituals might have taken place in those caves. We find quite a few artifacts that seem to link the caves to Mayan rituals that a farmer might engage in for a fertile harvest. In Mayan thought, the caves are a source of water and also a source of fertility. They are also seen as an entrance to the underworld, the place of the ancestors. So you might go to a cave to communicate with your ancestors and petition them for things. A lot of the artifacts that we're finding would fit in with ritual practices like these, too.
